I have my gradebook set to automatically mark work not submitted as missing.
When work gets submitted and graded (both for manually graded items and auto-graded quizzes), it is still marked as missing even though there was a submission and a grade.
Is there a way for me to fix this without manually fixing each one? It get confusing for students and parents.

I did some testing and was unable to replicate your problem. I created a file upload assignment, a text box assignment, and a quiz, and I enabled a missing policy where students got 0% if they missed the assignment due date. I duly saw the missing label and zero points for a student who missed the assignments, but when the student submitted something to the box assignment the label changed to late. When I manually typed in a score for the quiz, the label disappeared.
Because Canvas is not behaving as expected for you, the best option is to report this bug via the Help menu in your Canvas instance. That will get it to your local Canvas support team or IT help desk. It would be great if their vigilance extended to the Canvas Question Forum, alas it does not.

I submitted my issue but haven't been able to get it resolved yet.
Similar but reverse question. I seem unable to get Canvas to automatically mark missing work as missing after the due date. I still have to manually mark each student with the drop down. Item is ONLINE and UPLOAD FILE and past the DUE DATE. I have refreshed and redone entries but it still will not auto fill missing items as MISSING. (the score does calculate correctly when I manually mark as MISSING or change to LATE.
side note. I have the same issue as the original poster, and the coaches reply also does not fix my need to manually change label from MISSING even through it shows a SCORE on the item
Go to your Grades page, then access the settings through the menu to the upper right. There is a setting there to automatically mark items missing if not submitted by the due date. Check to see if that setting is turned on. If it is, then there might be something else going on.
Along with what @ProfessorBeyrer mentioned, I also have not seen this error as you describe. I have seen that when the system is set to automatically assign a 0% for missing work, that 0% will often remain in Canvas even after the student submits the work late, but it will change to Late instead of Missing.
I did have a question. When you say stuff is still marked missing, are you referring to it marked Missing in Canvas or in your school's SIS? I ask because I see the same thing happen in PowerSchool, but it is due to how Canvas communicates with PowerSchool. The communication protocol has some flaws with PowerSchool not properly from Missing to Late. So Canvas will correctly change from Missing to Late, but when it sends the nightly sync, PowerSchool will not change from Missing to Late.
In past years, they changed from missing to late when work was submitted... that's not happening this year unfortunately. It is staying marked as missing in both Canvas and Skyward (the SIS we sync with). If I manually change it in Canvas, it will change in Skyward when I sync it (which usually happened within 10 minutes of hitting the button).
I came across this same issue as well, occasionally. However, I couldn't replicate it.
