Learning Mastery Gradebook Alignment Issue

We are having an issue where our Learning Mastery Gradebook is not populating. At the Gradebook level, everything is blank and students are in the "unassessed" category.
However at the quiz build level, the outcomes are populating and registering for the students.
It seems as though after the course content was copied the functionality of the alignments at the Gradebook level stopped working. However the quiz level outcomes continue to work. Do you know what would cause this?
