I accidentally imported a currently running Fall course into an empty shell for the Spring semester and now they are linked. Anything I do in the Spring course affects the current course. I saw how to reset course content, but will that work in this case without me losing content from the current Fall course?

I'm not sure what you mean about them being linked. I understand that you said changing one is changing the other, but I don't know of any Canvas functionality that would do that other than BluePrint which it doesn't sound like is the case. The only other way I can think of to explain what you are seeing is if you use embedded content from like OneDrive or Google drive. In that case if you edited something it would affect both courses since it's embedded from the source. But, deleting it from one course would not affect the other.
I don't want to steer you wrong, but I don't see any way reseting the spring course will affect the fall course.

@rmurchshafer is spot on with his advice.
However I would like to caution you with resetting your course as that means EVERYTHING will disappear. But if you are fine with that then feel free to press that red button.
