I have a blueprint course but it is full of pages that I no longer want. It seems the only way is to delete these one by one, but that would far too long. If I just make a new blueprint course and change the associations of my child courses, will it only replace the modules? Will this affect homepages, grades, anything else?

Also, I wanted to point you to another resource...a "Canvancement" (Canvas Enhancement) from @James called Bulk Publish / Delete Pages. This is not a part of the "core" Canvas product, but James has developed a method where you can use a Google Sheet to delete pages in your course faster than deleting them one-by-one. You might want to check it out for yourself.

Thanks for the shout-out @Chris_Hofer . @lindalee certain has more day-to-day experience with maintaining multiple course sites, but nothing should get deleted from the previously-associated courses, though I would personally remove the associations first, anyway. In fact, this is a requirement, because assuming the new associated courses are also the ones associated with the blueprint you want to stop maintaining, it's important to realize that there is only one blueprint a course can be associated with, to begin with, as pointed out here in How do I associate a course with a blueprint course as an admin? :
Once a course is associated with a blueprint course, it cannot be associated with any other blueprint course.
To be absolutely, positively, 100% certain nothing gets overwritten, why not give this a trial run on your Beta or Test server first, just to be sure? There are certain conditions that will trigger overwrites that I mentioned in Tips for Designing and Maintaining Blueprint Courses , depending on how much things were locked down in the original associated courses, but I admit that I never tested out what happens to an associated course if the blueprint changes altogether!
