When pushing a course over from a SIS is there a way to auto-apply a template? Currently each class is it's own section, so we'd have to apply a template to each course based on the first three digits of the course identifier (aka, EDU, SOC, BIO, etc.)

Yes; when you build your course csv file, you'd need to add a blueprint_course_id column. You'd build courses (recommended at the root account level) in Canvas with the ID of EDU, SOC, BIO, etc and turn on the Blueprint feature. The SIS then provisions the blueprint course template to these sections. Take a look at this ~ How do I enable a course as a blueprint course as an admin?
